Some of the "13 darkness's" we saw were summoned. The only one we know isn't summoned is YMX(who time traveled to get there and then went back to his time forgetting everything that happened) MX probably wasn't summoned and neither were Ansem SOD and Xemnas(MX was forming back to his original self and thus Ansem SOD and Xemnas had to be there) We don't have any information of where Terra/nort is at this time but he may be part of the 13 darkness's. I hope this clears up some confusion for you. P.S: Upon returning to ones original time they forget what happened when they time traveled.

I assume that you'll just use something like a random number thingy to decide which number person gets it? I'll be glad no matter who gets it just remember.... I'll own it not that long after.

YX apparently summoned some of the others but its not said who was summoned and when they were which was recently revealed by Nomura but true to him being Nomura no straight answers about how they were summoned.

Young Xehanort is not from an alternate timeline, its stated that when he returns to his original time he'll have no memory of what happened. YX is just the younger version of xehanort its not that hard to understand.

When the time travellers go back to there time they forget what happened. Young Xehanort is actually a younger version of Master Xehanort. I hope this clears things up for you no one is from an alternate timeline as mx said everything up do to mx trying to make sora a nort was already going to happen.

I'm not sure what plot holes you are meaning. If you can think of a few maybe the answer is in another cutscene that I've seen cause I know some people thing YMX is an alternate self which he's not.
