They always had a plan - the two of them .This is also stated in game several times by both of them and is mentioned in the reports . We don't know exactly how Isa got norted but there is more evidence pointing to it be unwilling then there is to it being willing . He was an utter robot in DDD and we know MX can literally control his vessels . In Days it is states several times they were searching for what Xemnas was hiding so saying he was fully informed later just wasn't true . Saying that the plan was only a probably is grasping for straws considering it was also mentioned in game and in reports .

Yeah, that evidence is pre-KH3D. Post KH-3D (the newest canon), the cinematic scenes suggest that Saix knew about Xemnas' plans. I'm basing my assumptions off the newest version of KH 358/2 Days, not the older one. Axel definitely was planning to rebel but the way that Saix acted during the entire HD cutscenes seemed like, to me, that he was under the influence of Xehanort. As shown by Xigbar in KH3D, Norted people still have some individuality and personality, so we can't be certain if Saix was under the complete control of Xehanort or not. More likely the personalities of Xehanort and the vessel blend, as shown by Xemnas having some traits of Terra.

Im pretty sure those scenes suggest the opposite actually.

Also in DDD it is stated how MX intends to control his vessels :

Nomura: They’ll gradually be swallowed by it. As for Master Xehanort, he plans to control them completely. The planted parts of the heart are captured rather than disappear.

 

 

In my opinion -it seems like as more and more time went by ,  Saix's nortification and Axel regrowing his heart made the two of them think the other was changing - causing the rift and destruction of the friendship and then plan . It made it easier for Saix to further fall.

I agree... It's just that some of the dialogue seems strange on Saix's behalf. Like when Axel asks him if the orders came from Xemnas or not, and Saix acts strangely. Saix is a hard character to read in the HD Cutscenes as opposed to in Days (when you can't read any of his motives or emotions through his body language, due to the limited graphics).

 

I'm probably just reading too much into this, but in multiple instances Saix acts strangely and not how I imagined him while I was playing Days.

I think we can all agree that the series is inconsistent. Hopefully Nomura elaborates on how Saix was Norted. Did Xemnas put a piece of his heart into every member of Organisation 13? Or did only the most eager get Norted or the weakest willed? We can't be sure, but from all evidence it seems like during Days (post-3D retcons) that Saix was informed about most of Xemnas' plans, at least during the second half of Days. It's impossible to know if Saix actually planned on rebelling. In the only interview (July 2009) I could find about this topic (probably a bad translation, KH13's archive seems down atm) "Nomura" states:

 

 It is a fact that Saix and Axel probably wanted to take over the Organization, however they didn’t understand what they were going to do or how to do it. As for Xemnas, he knew about this betrayal, but never brought it up. Generally, one’s conduct was for the sake of their purpose.

 

Even back then he says that Axel and Saix only "probably" wanted to take over the Organisation... He didn't even fully know back then.

My educated guess would at the very least he used this method on Xigbar through Axel. It's possible he did so to Luxord and Demyx as well. Remember part if the Nortification process is that Xehanort's heart would eventually consume it's victim's heart. It makes sense for Siax to act the way he did in Days because that's hen Xehanort's influence was at it's peak growth. As for Xemnas he knew it would take time to see whether or the vessels in question could be deemed successful. He said nothing probably because he was waiting to see if Axel would take like Siax so clearly did. He was about to lay waste to two of his strongest candidates especially when one of them had already progressed so far.
