Most definitely. My top ones have to be Hughes from FMA (both original and brotherhood), Nina/Alexander(FMA) and L from Death Note. I really was not expecting Hughes or Nina to die and it just made me so sad, I cried for a good while that day. I loved Hughes, he was one of my favorites and his personality was just... awesome! And same goes for Nina, she was such a cute little girl x( I swear, every time I watch FMA I can't help but cry at Hughes's funeral or when Scar killed Nina/Alexander.

And with L, he was hilarious, I hated how Light figured out how to kill him Dx

Though, to speak frankly, usually I don't get that shocked, because I've usually gotten spoiled... -.-

 

I've never quite recovered from Matt&Mello's death in Death Note (now, I know that's kinda stupid to fangirl over Matt, but... I can't help myself, I just can't)

AND some deaths in Harry Potter... Snape was the worst.

Seishiro's death in X, Hokuto in Tokyo Babylon (dude, that series was shocking anyway)

Almost every death in RG Veda (read: the entire series), especially Kendappa&Souma, because the way they died was just so *sniff* and I really, really liked them.

Ren's death in Nana, though I kinda got totally spoiled about that one

 

...almost forgot Katsyua's death in Fruits Basket. I cried SO MUCH (and that's pretty rare)

Actually, the studio who does the anime had nothing to do with that. Masashi Kishimoto writes the Naruto storyline for the manga.

Celes's Suicide attempt in FF6....ok she didn't die at the end but that moment was so sad

 

Lelouch's death in Code Geass R2

 

The death of Cyan's Wife and son in FF6....seriously I can feel Cyan's pain

 

Most deaths in Fist of the North Star

 

Jiraya's death in Naruto Shippuden

 
Lucario's death in Pokemon:Lucario and the Mystery of Mew movie
 
Princess Yuffimia's death in Code Geass
 
and many other moments I'm trying to remember

Well, hey, character deaths have to happen at some point. We all knew someone would die. : Not to mention that his death actually helped develop Naruto and Hinata.
