You're forgetting these games are made in Japan. Not many Asians have freckles. Also many Japanese males, especially the young ones, have feminine facial features. Furthermore, masculine protagonists are not very popular in Japan. They like pretty boys, while manly characters are considered ugly and undesirable, even irl. That's part of the reason why Cloud's design was changed. Cloud was originally designed to have slicked-black, black hair with no spikes to contrast with Sephiroth's long, flowing, silver locks . Nomura changed this because he felt that such a masculine protagonist would prove to be unpopular, also to make him stick out more and emphasize his role as the lead character, resulting in the spiky hared, blonde bishi we all know and love.
