Yes they are, but as the same way they both are Master Xehanort, or Geezernort, you call him what you want, hehe.

What i'm trying to say is that MF's from a different time line, and also managed to time travel.

As far as the rest of the new organization's members goes, I would almost assuredly say that Apprentice Xehanort is included. Going by what ive seen of the Xehanort copies, they all seem to have the same or similar eye color. In Braig's case they put a lot of emphesis on his eyes in both BBS and 3D, Saix/Isa's are like that too and werent before. It may be possible that Vanitas, having a similar eye color could be part of it. The only other person i can thing of with the eye color is Ansem the Wise. Its a scary thought to think that perhaps he was with them all along, but i seriously doubt it. I guess we will just have to wait and see. I doubt any sort of Eraqus involvement.

^ If you watch the video when Riku arrives in TWTNW he fights the red eyes which came from Sora's own darkness (it even bears the same colorful marks in the bottom of it's cloak as Sora's heartless did), so red eyes and Vanitas are most likely not the same person.

Well if he is Vanitas, Vanitas is in a weakened state so maybe he cant use his keyblade because he is so weak

Sora's heartless was the focus of coded, and while that was a data version it seems highly unlikely it will play a major role again so I don't think its a vessel or red eyes. So far AX hasn't really been shown to possess any of the abilities of his other forms besides enhanced physical abilities (secret reports KH) so I don't think MX would choose that form to be one of his thirteen darkness's.

There's MX as himself. YMX (occasionally, I recall him saying at some point he would have to return to his original time eventually) Ansem SoD played by ? (lots of spare hearts floating around could be any of them), Xemnas almost certainly played by Terra, Braig, Isa, Vanitas and possibly the other org members who didn't wake up with Lea.
