Their memories weren't being interfered by a nobody or replica, so why couldn't she wake them up before Sora? Did she just want the three of them to wake up together? Besides, why wake them up at different times? That'd be too much explaining to do, and let's face it, Donald and Goofy aren't the sharpest crayons in the box. And neither is Sora. If Sora found out that Donald and Goofy woke up before him, he'd want to know why they didn't wake him up. Remember--Namine isn't supposed to exist. That's why the reminder in Jiminy's journal is so curious to the trio when they wake up. If Namine were to wake up Donald and Goofy before Sora, then Donald and Goofy would have remembered Namine since she'd be the one to explain what is going on. Even if she didn't, someone would have to explain to Donald and Goofy why Sora has to remain asleep while Namine continues her work. And let's not forget Sora's decision in Chain of Memories. Namine gave Sora a choice: To to keep his old memories and forget everything that happened in the castle, or remember everthing that has happened in the Castle and forget all his old memories. Sora chose to forget about the Castle. Thus, Namine had to be erased. If Donald and Goofy awoke before Sora, then again--they'd remember Namine, which is going against what Sora wanted. Didn't you notice in one of the Kingdom Hearts II cutscenes that Donald & Goofy were the ones that woke Sora up? ......Well, at least that's what I think, since I heard that Donald & Goofy were telling Sora to wake up? What I was saying was that Namine was having specific trouble with Sora's memories because of Roxas and Xion--she admitted that because of them, it was taking her longer to fix Sora's memories. There shouldn't be problems with Donald and Goofy though, although now I guess I can see why she wouldn't want them waking up before Sora.As for forgetting Namine: that is just what would happen as a result of her fixing their memories; it wasn't because anyone chose or wanted to forget Namine, that's just what would happen when she put their memories back. Also, it'd be more weird if she had woke up each of them in different times. I think waking up the three of them at once was the better way that she could've done it.
