I think its because, Axel was really sent to first, eliminate the traitors in the Org., also he did it so Saix could move up in the ranks of the Org.

He killed Vexen because Marluxia ordered him to do so. Since he wanted Marluxia to believe that he was in on the plan on taking over the organization, he had to do as he was told. If he had refused, he wouldn't have earned Marluxia's trust.

As for Zexion, it was because Zexion figured out that Axel and Saïx planned to take over the organization, and so he knew too much.

Marluxia and Saix both say it. Marluxia wants Axel to defeat the people betraying him, but Saix wants him to defeat the traitors of the Organization.

Saix wanted to get to high ranks, and then try to take over the Organization with Axel. We believe Zexion found it out, because in days he says that there are multiple threats at work.

vexen was killed cause axel wanted to earn marluias trust as for zexion,axel was having purposefully set this up in order to move Saïx up within the ranks of the Organization.

He killed Vexen because Marluxia made it a test to see if Larxene and him could trust him. It also fit in with Saix's plan to take over the organization because Vexen was higher in the rankings. He killed Zexion because he apparently found too much out about Axel and Saix's plans, and he was a higher rank.

Either that, or Zexion learned of Axel and Saix's plan to overthrow the Organization himself. Axel had to cover his tracks somehow.
