Maybe Lea got them into something stupid and there was an accident that caused Isa to fall to darkness, then Lea gave himself up because he felt terrible.

In the Kh2FM+ Secret Ending, they made Terra's eyes turn yellow as if to symbolize that he had turned over to the darkness in his heart or something. To answer your second question, perhaps Saix tried to manipulate the darkness in his heart for some reason but then it got carried away and he was split into a heartless and a nobody, while possibly Lea turned into a heartless and nobody some other way, for as you can see, his eyes are green.

i think isa and lea became nodobies after malificent took over hallow bastion and after they became nobodies isa now saix sucome to the darkness, possably for more power, and thats how he got the pointed ears and yellow eyes.

I'm more inclined to believe succumbing to the darkness and being influenced by Xehanort took place prior to Isa losing his heart. It doesn't really make sense if it took place later, seeing as how he has no darkness to succumb to. The eyes are more or less caused by darkness, but the ears can be traced back to Xehanort.

I reckon MX would have placed a piece of his heart or essence in him. Anyone he's possessed (and his past beings) all have yellow eyes.
