Personally, I think Yen Sid put them to sleep and is manipulating their dreams, making them younger to test them. As well as bringing Ansem SoD and Xemnas back.

Well think of it this way for Sora. It doesn't look like he'll have any back-up in this game and the only thing the KH2 Clothes are good for is the Drive forms but with out any friends to use to change forms, they're almost useless. The only thing left is that they look cool. Plus if you're in a Drive form and you randomly switch to Riku, will he have the drive form too? NO, Riku never had any ability like that. So to switch between them randomly, they had to change Sora back to what he looked like in KH1. And if they change Sora back they have to change Riku back.
That's my theory as to why.
It's not just their clothes that have changed though. We're not just playing their KH1 clothes, we're playing their KH1 selves. If you take a good look, you'll see that Sora and Riku are younger in 3D than they are in KH2.
